As a former furfag even if furries make the distinction, most of them are incredibly hypocritical. Sure, you got some that hiss at you if you like ferals, which is how they call quadrupeds, but drawing anthros with realistic animal dicks is the norm. Sorry I should have just said that I was thinking about it from the angle of a bunch of dudes also impose this standard on other dudes. While women always make up the majority of visual artists in fandoms, the furry fandom is predominantly male and the site admins who get mad over sexualized animals will be men. Furries are prime hypocrisy like you say, they'll treat things like it's black and white, only to have all the slippery slope fetish tendencies and start making excuses. It's the same as the antis who say it's ok when they like something because of this and that which means it doesn't count as incest/underage/beastiality/noncon, but crucify others. The pair I was thinking of when posting that definitely suffers from popularity gap, but I can't rightfully say it's "12 fics 9 pics" rare pair tier. There's leagues and leagues of difference between it and other ships with the more popular of the two, though. Fandom not being large or popularity gap are prob the most common causes for my actual rares, though.

Despite this the pairing had a few dedicated fans during the game's heyday, enough to even get a few doujinshi. I was too poor at the time to afford any imports, but now that I can afford them (decades later), they're probably impossible to find anymore.
This was shortly before Pixiv became popular, back when Japanese fanart was all on personal websites. I hunted down as much as I could as a retarded teenager, stumbled upon the pairing, and fell in love with it due to some great artwork.
Western side of the fandom, which was minuscule compared to JP, the pairing was completely unheard of.

The first two except the last, since at least one of the characters is THE most popular character. The other isn't like, super unpopular but he's not as liked.
It's a bit weird because the game's popularity has nosedived fandom-wise so even the most popular ship is relatively "small". But since the game is basically dead, it's not like people will come to like them or even understand it either.
Another reason comes from the fact that the characters don't inherently interact on-screen much. It's a backstory-based ship in a sense? Where it's said that Character A met Character B in their childhood, spent some time together, shit happens and eventually Character A killed Character B but this is narrated through contextual clues rather than actually shown outright.
They have 2 age gaps, one with adult and child (when they met) and one with adult and REALLY old old man (as they grew up). So it literally can't fucking win.

Most of my rarepairs are just that the fandom consists of three people but there's one artist in Japan posts 80 image long Pixiv logs. I had one where I was the only English speaking fan of the series and the JP fandom was about ten people at its most active but they all saw the ship as practically canon, so it didn't feel lonely or truly rare. The series was fujobait on all fronts which made it easy for everyone to suggest all these characters had an interest in this main guy, but he only showed deep affection to three of them, and only one had a whole "I thought I lost you" arc that cemented them.

For my side character rarepairs, it's usually a case of nobody else cared for the design/theme of the characters and gravitated to ones with more screentime. I like the equivalent of domestic plain janes sometimes, especially in supernatural series where their ""plain"" is actually unexplored weirdos joined at the hip. Bonus points if one is overlooked crazy and the other is constantly interpreting for him. The problem with this is people don't refer to the manga to get a good sense of the characters, they assume what they know without checking is good enough and don't analyze any further. I fucking love analyzing characters and picking out real specific behavior.

So my friend wrote me a fic about one of my rarepair and it flanderized the shit out of one of them and to this day I've not been able to tell her that she misunderstood him on a fundamental level and just kept repeating the only thing she knew. She was really happy presenting it to me for my birthday and I can't. She's an amazing writer and a BNF in some fandoms but this one fic is so wrong to me. TT__________________TT That people can see only this surface level idea of who he is proves why it's a rarepair, because his bf is the plain one and if they get him wrong how are they gonna understand his bf as anything other than a nice guy.

I wish I took screenshots and bookmarked the tweets, but there was a recent case of yumejoshi feeling persecuted by fujoshi because the new Utapri single shows the main guys hugging each other while looking at each other instead of looking at the camera. They were arguing over how it feels disgusting and like fujoshi who also like otome games are invading their space. Meanwhile, the character designer of their precious husbandos is a fujoshi who earned money and started her career drawing for Togainu no Chi and Lamento kek. And plenty of official art the past 15 years showed the Starish guys acting exactly like that so it's nothing new. These tweets had crazy numbers of likes and replies.
